The municipal website of Prishtina shows a photo of the Mayor in front of the flags of Kosovo, Albania, and of Prishtina. The flag is blue (but in a lighter shade than on the Kosovo flag) with the municipal coat of arms in the middle.
What is represented on the municipal arms is the "Dardanian idol" used in a stylized manner on some Kosovo flag proposals.

The municipal statutes, adopted on 31 March 2008, say:

Article 3.
3.1. The municipality of Prishtina (hereafter, the municipality) shall have its own emblem and flag.
3.2. The design and rules of use shall be prescribed by a Special Decision of the Municipal Council.
3.3. Nobody, except the municipal administration, has the right to use the emblem, flag or other symbols of the municipality for commercial purposes without the written authorization from the Mayor. [...]
