The website of Kyoto University [the national one, has this to say regarding their flag:

The university song and flag were established in 1940. As an answer to the "Imperial Rescript for young students" from the Emperor in 1939, the lyrics of the song and the flag design were selected from pieces written and designed by the students of the Kyoto Imperial University, as it was known in those days.

Now we raise the university flag on the following occasions, among others.

1. Entrance Ceremony
2. Graduation Ceremony
3. Commencement Ceremony
4. Ceremony to award long standing employees
5. Ceremony to award professor emeritus
6. Exchanging name cards at the beginning of the new year

And the same page shows the flag. Two photographs on the same page show what we would consider the reverse of the flag.

For the record, here are three images of this flag shown on the university's English language web site (link no longer active). The first image is that of the flag itself, although the example shown here seems to be showing the effects of age and hard usage. The remaining two images are a black and white photograph taken on February 11, 1940, showing the ceremony at which the flag and the university song were officially adopted; given the date, I would have thought that the university authorities might have had other things on their mind.

The second image is a color photograph showing the university flag being displayed at the graduation ceremony (or in US usage, the Commencement Ceremony) held at the University Sports Stadium on March 24, 2004.

The Kyushu Institute of Technology has three campuses in Fukuoka City, Japan. As far as I can tell, the flag is based upon the color scheme used in the emblem.

These flags would seem to be flags of the School of Dentistry, rather than of the university. They are red, with gold fringe, and have a gold university emblem above gold text 日本大學歯學部 (Nihon University School of Dentistry).

The emblem itself seems to be a stylised version of 學 (meaning "learning, knowledge") above a wreath.

And Auburn University includes a picture (at a sports event?) of a red flag with the emblem in black above the name of the economics/business department of the university, in black. Perhaps each department has flags like these two examples.

Then there is the logo of course (red written 'N' with large dot recalling the sun disk on the national flag).

The Nihon University. flag uses the emblem composed of cherry blossoms and Chinese letters of university 大學 on a cherry pink field. See www.tfc-biso.co.jp.

All faculties use same flag with faculty's name in Chinese letters either at the bottom or along the hoist except for faculty of law whose flag has purple field.

Seinan Gakuin University is a private Christian university affiliated with the Japan Baptist Convention and formerly linked to the Southern Baptist Convention (us). The university flag appears to be a small square emblem in greeb and white; an image of the flag and an explanation of its symbolism can be seen at Seinan Gakuin personal webpage of David Johnson

Qouting from the cited webpage:

The green of the above school flag represents the green pine trees that are found throughout the campus. The letters SW stand for SOUTHWEST, which is what SEINAN means in Japanese.

And "Gakuin" means "school." See photo at www.seinan-gu.ac.jp [1200 x 600 px] - where the green seems much darker than the square graphic, though it could just be a matter of lighting.

All eight flags shown at w-ouen.com represent Waseda University but not a particular school of the university. The eight flags were made in different years (1983-2007) and given to the university.

Due to different use period and year of manufacture, the field color and the shape of ears of rice look a bit different.
